No door has a crack in it while its closed.
All locks in this story are the the type that only lock when the door is closed.
They are all like the top lock, not the bottom one in the following picture.

"The Study" is a closed room while its windows are locked and the door is locked.
Of course,
The Study's windows and door are all locked.
So it is a closed room.

Battler is only having a bad dream, no one is really dead.
The culprit rappelled down through a skylight in the VIP room to kill the wives! After that they possessed both the key to the study and the master key, enabling them to construct the other closed rooms, before preparing the letter for Battler to find.

There are no skylights in the story. Even if there were, skylights count as windows, and the VIP room windows are locked.
In fact, all windows in this story have bars on them. They cannot be used!
That should make things easier for you.

The culprit killed everyone inside the VIP room, then physically removed the door by the hinges, set the chain, and then put the door back in place.

Someone knows how to play this game! Let me say, no destruction or disassembling of any room or its parts has been done with the sole exception of the door chain of the VIP room when Battler broke in.

Well, then..
The chain provides a gap large enough that someone could set the chain from the outside by reaching their arm through! After which, the door was locked to turn it into a closed room!

That is normally true, but for the purposes of this game, even a chained door creates a closed room. So you can't interact between the inside and outside of a room even when its just the chain that is set.

The boiler room is easy! The culprit simply locked the doors with the Master Key, before going to the guest house to leave it in the letter for Battler!
As for the VIP Room... The Culprit crawled through the air ducts to exit the room after killing the victims and locking and chaining the door.

The VIP Room is a closed room while the window is locked and the door is chained. That means there are no ways in or out!

The People in the VIP room were killed by a trap!
A mechanism was attached to the chain to set it when the door was closed.

I already said that the people in the VIP room died from a melee weapon from a separate culprit.
(Didn't see the second blue)
No auto lock or auto chaining device exists! All chains and locks are to be done or undone by hand only. The sole exception is still when Battler broke into the VIP room by breaking down the door.
