- The tea was poisoned before Eva opens the secret passageway.
- There was no more than three accomplices. Kyrie and Rudolf were not accomplices.
When Kyrie checked under the bed, only Kyrie, Rudolf and Kanon were in the room.

- Kyrie, Rudolf and Kanon died in the explosion.
Genji, Kumasawa, Rosa, and Hideyoshi were all dead by the time Eva and Natsuhi reached Kuwadorian.
The explosion took at least one victim's life, but not all of them.

The culprit knew about the bomb (or whatever caused the explosion).
The bomb exploding was part of the culprit's plan.

As you have stated There were no more than three accomplices and those accomplices were as followed - Shannon was an accomplice. - Genji was an accomplice. - Kanon was an accomplice.
One of the accomplices died in the first Twilight therefore either Shannon, Genji or Kanon died in the first Twilight!

My riddle hint was thus: an accomplice is dead. This was just after the first twilight occurred. With the above statement, add in Genji and Kanon were both alive until after the gold room was opened by Eva.

When the culprit set off the bomb, it exploded instantly with no delays.
When the culprit triggered the bomb, someone else had their gun.
The culprit did not give their gun willingly.
The culprit lost their gun in a fight.
This fight forced the culprit to set off the bomb.
A body was moved from the waiting room.
